I tend to think about biology through the question of measurement: what can we control, what can we observe directly, and what are we still inferring because we do not yet have a better way to measure it. At Partillion, that often means thinking about how to hold cells, sort cells, capture secretions, control interactions, and connect those measurements back to specific biological questions. That perspective shaped how I listened to the meeting.</image:title>

      <image:title>News - What Comes After Mapping Every Cell? - The foundation model discussions brought this into focus for me. There was clearly a lot of excitement around AI, but the conversations I heard were also practical and appropriately skeptical. What should these models actually do? How do we know if they are useful? Are we building models that can predict biology, or mostly models that help organize the data we already have? One comment captured the mood well: improving biological models is “not just architecture improvements” and “not just more parameters.” I think that is an important point. More cells and larger models do not automatically mean better biological prediction. The question I kept coming back to was whether models can help tell us what data we are missing. Where is the uncertainty? What measurement would change the answer? What experiment would make the model less wrong? For me, that quickly turns into an experimental question.</image:title>

At Partillion, we spend a lot of time thinking about how to make difficult cellular measurements more accessible. For cell-cell interactions, that means asking a fairly practical set of questions: can we bring defined cells together, control the interaction window, preserve the pair, and connect that interaction to downstream readouts? That is the measurement problem behind Nanovial-based Cell-Cell-Seq. The goal is not to replace atlas or spatial approaches. It is to add another layer of information for biology that is often inferred but not directly observed: what happens when one defined cell encounters another defined cell? I left HCA thinking that this type of interaction data may become increasingly important as the field moves from cellular maps toward predictive tissue models. If a virtual cell is meant to predict how a cell behaves in tissue, it probably needs examples of cells responding to other cells, not just measurements of cells in isolation.</image:title>

Modern single-cell sequencing has transformed biology by making it possible to profile thousands to millions of cells at once. But many workflows still begin by dissociating tissues, tumors, organoids, or co-cultures into individual cells. In doing so, they can separate cells from the physical contacts and local signals that shaped their state, such as immune recognition of tumor cells or antigen presentation to lymphocytes. Spatial methods preserve tissue organization, but they still may not resolve which neighboring cell, timing window, long-range cue, or reciprocal interaction drove a specific response.       <image:caption>During the President’s Symposium, Dr. Susan Kaech from the Salk Institute shared a compelling story featuring bile acids and their effect on T-cells. As opposed to tissue resident cells which develop within the tissue they live in, T-cells are introduced to an organ completely foreign to them, necessitating the need to adapt. Since tumors arise from a variety of organs, Kaech impassioned the importance of considering how the tumor tissue of origin can affect the immune response, particularly the different metabolic activities of those tissues. “Signal four” Kaech added to the traditional T-cell activation paradigm of signal one antigen, signal two co-stimulation, signal three cytokines, “is nutrients.”  In models of colorectal cancer (MC38) and melanoma (B16), Kaech’s lab studied the metabolomics of the tumor interstitial fluid, affectionately termed “tumor juice”, to probe the metabolic exhaustion that occurs in tumors in the hopes of determining if there are metabolomic checkpoints or immunosuppressive metabolites. This exhaustion can change the nutrient availability for tumor infiltrating T-cells, which can affect their function. Compared to serum,  oxidized lipids and polyunsaturated fatty acids (PUFA) including arachidonic acid were more abundant in the tumor juice. As T-cells become exhausted they upregulate EP2 and EP4 to be more responsive to PGE2, a metabolite of arachidonic acid. This can lead to suppression of function and cell death, ultimately causing reduced tumor persistence. These exhausted T-cells also upregulate CD36 which binds to oxidized lipids, inducing ferroptosis (an iron-dependent cell death).</image:caption>

Louis Boon, CSO of JJP Biologics, argued that it is better to understand the mechanisms behind immune evasion or lack of efficacy for certain patients and focus on finding new biomarkers versus making more complex systems. For example, monoclonal IgG4 antibodies have been proven to be both effective and safe. In contrast, multispecific antibodies have not been studied as extensively, lacking comparable research and clinical data. The panel all agreed that easy targets are now gone so there is a need for more investigation into understanding the biological mechanisms that govern differential patient responses. The discussion rounded out with other forms of therapies such as RNA, DNA and biosimilars, and their challenges for adoption.</image:caption>
